Most software for writing/edition sheet music has plenty of features that are usually very helpful and time-saving, but get in the way of learning.
To be helpful to me, it needs to not warn me when I enter 4.25 beats worth of notes into a 4/4 bar, not automatically insert rests of correct length, and so on. If I screw up, it should be up to me (or my teacher) to find that out.
I've had quick looks at MuseScore, Finale, LilyPond and a few others. LilyPond is probably the closest match, but even it boasts about automatically putting accidentals in the right places, so I expect it to help with a few other things, too.
I'd do it on paper, but my handwriting is terrible, plus I will have to go back and erase/redo parts, many times over, which would make it even harder to read.
